If you customize a theme by editing the core theme files, you won’t be able to update the theme without loosing your changes. That’s the reason why I don’t recommend working on theme files directly. But sometimes you may think it is much easier to include your changes directly in your theme then using the CSS/Header fields in RapidWeaver. So, to update your customized work you need to do it manually. I include all changes I did with the theme updates on my changelog site. You can browse the changes and see what exactly has been changed in the code and apply these changes to your work.
Note that I won’t give support on customized themes, so I assume you know what you are doing whenever you go into the theme package and code the files by hand.
